It will affect the expected value.  Some buyers wouldn't care, but many do.  For me personally, if a car has been repainted the non-original color, I would only buy it if I could get it cheap enough to justify getting it repainted to original. 

 

Not everyone is this way, but I am not alone.  I have passed up several cars I would have bought because of this, which is what pushed me to decide to do a big project because all of the restored examples were not done to original, either in interior, exterior color, or both and redoing it would have added too much to the cost.

 

If you think you'll keep it forever then do what you want.  If you think you may sell it down the road keep it original unless you don't mind possibly affecting the value.
